From the first arc its like Zabuza said, the ninjas are merely tools and their feelings are neglected. It is a story of sadness and despair. And it culminated in Pain's attack on Konoha and Obito's project tsuki no me.

I guess it just happens that a lot of the more story driven characters tend to have bad backgrounds (Sakura being an exception)

Gaara's past is pretty terrible too.

I agree that in stories like these people with bad backgrounds are the norm.

because most of the characters are just kids, not enough time for them to grow up and have painful experiences throughout their lives.

for the few characters which the above statement is not entirely true, ie Kakashi, Nagato, you can see that their entire lives are more realistic given the context. Kakashi was born in a big and powerful village of a big and powerful country, he had his share of bad experiences but in a way he was better shielded than Nagato who had to grow up in a small country and see not just his family and friends die but also live in a whole mess out of a village.
