I mean if his dad was born with Rinnegan and his Uncle was born with byakugan.

What could have happened for him not to be born with his Fathers Dojutsu already??

I mean the Sharingan is a dilution of Kaguyas RinneSharingan.

But how did this new eye randomly pop up?

Genetically speaking Indra should have either the Rinnegan or the Byakugan.

Having a new eye makes no sense. As what would happen for indra to even be born with those eyes instead of his Fathers?

Why does his eyes closely relate more to his Grandmothers chakra fruit eye rather than his Dads genetic eyes.

I dont get it.

For indra to have sharingan it's a split of power of the rinnegan so in other words he didn't inherit the yang to give him the rinnegan. Since the eyes comes from the spiritual energy and ocular eye he inherited that form or its lesser form. The rinne sharingan is the purest and complete form of the yin power. Sasuke's eye and that was indra's final potential which he never reached.

The gene merely skipped a generation. It's not uncommon, even in our world for someones parents and grandparents to not have a particular eye color and all of a sudden they have it.
