Doesn't one of the Mist ANBU say something like "Shit, he figured it out." Once he sees Kakashi's dark deed? Seems to imply that Rin is connected to them somehow, and Kakashi doesn't seem to have WANTED her to die, what with the tears. Rin is extremely well placed in the village for a double agent and doesn't seem to have any sort of clan. Perhaps she took Obito's death hard enogh to betray the village, or always was a traitor.
