Byakugan is the human eye/body mutated to be compatible with chakra. Because before that humans body did not contain a single drop of chakra, you cant just contain a massive amount of chakra with the fragile body of humans, therefore it had to mutate, the eyes and the body.Just look at byakugan, its all about chakra, emitting chakra from the body, seeing chakra, cutting chakra, using chakra as weapon and defense etc..clearly it is the eye of chakra.

Other then some of the reasons already given.. Its also because it was said that the byakugan was the origin of all great eye techniques. It started with byakugan (Kaguya) » rennegan (hagoromo) » sharingan (Indra). So as you can see , it was the first great eye technique and since she's the first ever jutsu user , it only makes sense for her to have it.
