There's a video game called Soul Calibur & in that game, there's this powerful weapon called the "Soul Edge". All of the evil people in the world seek this weapon, so that they may have this ultimate power within their grasp, to do whatever evil seeks they wish. There is a man named Siegfried and he sees that this weapon needs to be guarded so that no man will ever use it, the problem is, Siegfried is no God. He is prone to death, thus the Soul Edge can get captured. So, you tell me. What should be done about Soul Edge? Seems to me, it should get destroyed somehow.
Or how about the videogame The Last of Us? In it, the main character Joel finds out that the little girl that he looks at as a daughter, is the only cure for mankind (there is a worldwide disease turning people into somewhat zombie-esque creatures). He is stuck with the decision of either letting her go for the sake of humanity, or keep her and let mankind fully die out. Them two included.
So, the greater good, or the little good?
Again, you're only acknowledging that his end goal is understandable, but not his way of going about it. Do means always justify the end? If so, then wasn't Madara just a good guy all along?
The truth is that real life isn't that clear cut. Decisions don't need to be reduced to only 2 extreme options. Destroy Soul Edge or not. Destroy the bijuu or not. I posted a list above with other options that I just brainstormed... and I'm sure a summit with all the most intelligent shinobi could come up with much better ideas.
Point is, Sasuke is a socially retarded megalomaniac who is incapable of having a rational conversation/debate with anyone he sees as a potential threat to his absolute power.
