Well, it's because he's smart. He knew exactly what Tobi's plan/scheme was when the fight was over, and what Tobi intinded to gain.

He's afraid that shikamaru will somehow ruin his plans with his strategies and careful planning and that tobi who took years to plan for his so called eye of the moon plan etc wouldn't be able to outsmart someone who can come up with strategies and backup plans in seconds one after the other in case the first plan doesn't work.
