why did tobi wait so long to capture naruto?

Two reason

because jaryia was naruto instructor and was around too much to protect him .

He had a potential spy/threat(itachi) in the akatsuki organization and was mindful of the reaction itachi would make if ever naruto was to be captured so he waited until after itachi death till he made a move.

If that was the case he could have just warped Kushina away. I think its because the Uzimaki seals are very strong. Other then that Its all plot. We also have to take in the fact that before Itachi attacked and killed his own clan, he made a pact with Tobi not to start a war with Konoha. Naruto ending up missing would have probably alerted all the villages. Also it seems his main goal at the time was Sasuke for some odd reason.

because Naruto has special chakra through genetics, and massive amount through nine tails. which gives him the ability to harness the S6P if he is granted it.

which means tobi may want to use naruto. also, naruto is an obstacle for Sasuke to get stronger. tobi already said that.
