I think he wanted them dead just so they cant be a hindrance for Tsuki no me,its pretty much confirmed that a 3tomoe Sharingan(Uchiha bloodline) can escape genjutsu on the lvl of Itachi's Tsukuyomi.So i guess there was a huge chance they could resist IT and f@ck up his plan.
