I think many of you are forgetting to think about the era of the clans. In Hashirama's time it was a time of constant war so of course ninjas of those times are stronger than those in times of peace. Senju was the strongest clan but as time of peace passed on both Senju and Uchihas have gotten weaker. As shown in OT, it's now rare for Uchihas to have the Sharingan, more rare to have MS and even rarer for EMS. So even with the Uchihas still alive, the Hyuuga clan are the strongest clan. Hyuuga gentle fist is stated to be the strongest taijutsu, we see that the Byakugan can handle fighting faster opponents such as Neji vs Lee and Neji vs Naruto (with Kurama chakra).

Not really, the strongest Uchihas were Itachi, Shuisui, and Sasuke; Obito left Uchiha, Madara and Izuna are not of this era. Sasuke would only have MS unless you want Itachi blind and if so then just take him out. Other Uchiha members weren't that noticibly strong since Sasuke said only a few Uchihas awakened the Sharingan in that era (because it was time of peace). As a Genin Neji was able to keep up easily with Lee and Naruto (using Kurama chakra) so Jounin Neji shouldn't have a problem keeping up with Shisui (Shisui would be the same level as when he died where as Neji improved). Hiashi was still the strongest Hyuuga during the war I believe so I see him taking on Shusui or Itachi as well.

Itachi's illness, his going blind, and the side effect of using MS is pain/large chakra usage/speed up blindness; would cause the MS users to last for a short time in a battle between clans since the Uchihas wouldn't have as many Uchihas with the Sharingan while the Hyuugas all have the Byakugan.

Remarkable what facts you find rereading the manga. Kishi seemed to forget what he wrote by Part 2, when he was wanking the Uchiha to be the end all be all of clans. When only a few of them were ever special.
