My guess is that he was sent few years less in to the future than the others (or not at all).

I'm so confused, she's clearly holding 2 children but no little girl goes to the future. There's a someone with a hat but when they land they have no hat, is that the same person?
The one with the hat was, as I said, either sent a few years less into the future or not at all (if they are indeed the same person) and where the girl is, who knows but at least she was not sent to the present together with the rest.
Lady Toki also clearly said to take care of Momo. She might have reasoned that Hiyori, being a female, doesn't really pose a threat as normally in that kind of culture only males can be heirs. The fact that Lady Toki was able to "curse" Orochi, seems to indicate she didn't immediately die during the fire and was possibly taken into custody, at least for a time.
