Generally, Sasuke has the upper hand here. I don't see how can SM Naruto counter Amaterasu or MS genjutsu. Besides, Naruto stated himself that he would need Kyubi's chakra to match MS Sasuke.

But that would depend on how 'fresh' Sasuke's eyes are. If he's nearly blind (like after his fight with Danzo), Naruto takes this, of course.

These power ups were never meant to last. They were just inrermediete upgrades.

Naruto said he needed the kyuubi because he sensed Indra inside of sasuke. It has little to do with sasuke's actual strength because naruto never saw MS sasuke fight and he was almost completely blind when they finally met

Like I said to the other guy in this thread, I'm not going to argue over personal interpretations of meanings of what characters in the manga said. That was not my primary point anyway.
