I personally think Yamato would win! I mean he has the dna from first hokage(Hashirama Senju..)
Also, if they had Yamato instead of Gai.. The fight between Tobi vs Naruto would be much easier, right

Well to your first question no Kakashi would not have been captured by Kabuto since the only reason Kabuto went after Yamato was because he was a clone of Hashi. Kabuto wanted Yamato to strengthen the zetsu's and I do not think Kakashi's DNA would make a difference with the Zetsu's.

Second Kakashi would completely own Yamato no doubt about it not even close.

kakashi wins with little diff. yamato is cool but his whole character was created and written up to A.) explain how they can tame naruto whenever he goes kyuubi cloak crazy and B.) power up the zetsu army so the shinobi forces dont just slaughter them. The only impressive thing we ever saw from yamato was wood style, which does little to anyone not possessing and using tailed beast chakra or else he could just wrap up anyone he ever fauht and its game over. Not to mention if kakashi was intending to kill, he could fall back on kamui and boom yamato has no head.
