Personally I think Uchiha, but it's all down to what kind of fight. Uchiha excel in Ninjutsu, Hyuuga in Taijutsu. Both have Doujutsu, and they have roughly the same capabilities, Uchiha with visual clarity and perception, Hyuuga with 360 degree field of vision and Gentle Fist makes them very deadly in close range.

Mid - Long Range, Uchiha's Fire Style and Ninjutsu has the advantage.

Short Range, Hyuuga Doujutsu and Gentle Fist Taijutsu has the advantage.

I'm not including single cases, like Itachi and Shisui or Neji's dad and his Brother, as this is a clan war, they won't be the only ones fighting. It all comes down to the potential the entire clans have and not the feats or abilities of single cases.

shishui alone can solo the hyuga clan, he's too fast and his genjutsu is the best.
