Madara can't supress the nine tails chakra while Naruto has complete control over it, just watch again what happend when Madara tried to summon Kurama, Kurama rather let his chakra too Naruto by beign controlled by Madara.

There is a difference between controlling and suppress.

Sharingan can control , Mokuton can suppress, just like it suppressed Naruto more than once, it even suppressed Kisame
