But didn't Sasuke put up with the pain of all his clan being killed by his brother and then killing his brother and then realizing that he was forced to do it.

I would say Sasuke. Simply because he had a family, so he knew what it was like to have parents. Then, Uchiha Itachi just kills them all and replays it in Tsukiyomi. Sasuke was then left alone with no one! So yeah; definitely Sasuke~

Sasuke and negato
Sasuke because I couldn't imagine my whole family and clan being killed by the one person I admire most then hating and killing him only to find out he was forced to do what he did and he actually loved me more than anyone else.
Negato because he he lost his parents an was raised in a war torn battle field seeing people fight and die all around him. Then his best friend killed himself to save negato.
While naruto did lose his parents and was alone for 12 years he never experience the violence and cruel ness the other two had to witness

Pain Is Pain; Its Not Something To Be Judged On The Basis Of 'Who's Pain Was The Worst'. Instead, The Level Of Suffering The Characters Have Had To Endure Due To The Pain Should Be The Premise Of The Question. That Being Said, Nagato, Naruto, And Sasuke All Suffered Pain. However, Naruto Was Able To Find Solace In The Bonds He Formed With Team 7 And Later On, Most Of Konoha. Nagato, In His Final Moments, Was Finally Able To Grasp Naruto's Words, And Thus, Was Freed From His Suffering. Sasuke, In Contrast, Is Still Suffering As A Result Of The Pain Intertwined With His Clan's Legacy And Itachi's Sacrifice, And As Such, Sasuke Has Endured The Most Pain Of The Three.

Based on the severity of the pain endured by them, I would order them: Sasuke>Naruto>Nagato.
Sasuke lost his family & his clan and realized his brother is the villain. Itachi made him see how they were killed. Then he had to sever whatever bonds he formed with his friends. And Finally when he avenged the death of his clan by killing his brother he is told that his brother himself was not the real culprit. So he is still in pain, but I don't think he feels it now because revenge is the only thing in his mind.
Nauto luckily didn't get the 'opportunity' to feel the loss of his parents. But he grew up unloved and isolated. The pain of rejection at childhood for no reason at all is horrible. There was no one to say hello to him. With the formation team 7 he gradually recovered I think. Now he stands for peace and love.
Nagato too witnessed the death of his parents. He witnessed the war itself. But luckily he soon got friends and a Sensei. He wanted to end all the pain in the world.
So of the three, Sasuke is the one who suffered pain and loss most.
