Sasuke, he got nearly killed by haku, then lee, then hurt fighting orochimaru then in shipuuden he got mortally wounded multiple times against killer bee then saved by plot no jutsu stomped by itachi (broke his arm on yatas mirror) hurt against deidara, and the 5 kage summit,

Very obvious its Naruto......Sasuke major physical suffering was losing his arm and having his eyes bleed and thats it where naruto was put near death by physical contraction of Kurama.

Naruto easily endured more than Sasuke.

Though I imagine Sasuke getting stabbed in the heart hurt. What a loser.

In just physical pain I'd say Naruto. It's fitting though since he is more durable (sage's body) and prefers to learn through pain.

Sasuke has obviously dealt with a tremendous amount of physical pain too but i think his deepest scars are emotional/mental.
