Since half of his body was crushed I'm guessing he replaced body parts with zetzu parts which made him taller, and Madara taught him everything else he did that night. that's the best I can come up with since they know each other.

Also if Obito can go through dimension, he can train there/time travel if possible or time simple slows down enough that he can grow tall in 1 year.

It is possible Zetsu could have altered his body to appear older to hide his identity further, he could have been taken away and trained by someone so he could control the kyuubi (Madara.. maybe?). But of course this is if it was actually Obito fighting Minato and not .. well 'something else' but that is an entirely other topic.

I'm also on the boat that it probably has something to do with Zetsu. Maybe Zetsu was created by Madara with the firsts cells/techniques to find someone to finish his goals. I still find it odd that when Madara was revived he thought it was Nagato. How would he even know about Nagato unless he was around at that time or in spirit form per se
