Nice theory. It could also be that Zetsu was already deceiving Kakashi with Rin clones and Kakashi mistakenly stabbed the real one and then realized what he had did.

people make plenty of this threads already today, one more cant be so bad xD. anyways its possible that Kakashi was orderd to kill rin from Minato as hokage at that time
now your thinking why would he do that well? guess what minato is hokage he has to put the village first, he put the village first before his son by sealing the 9 tails into naruto his own son
to save the leaf village, now why he told kakashi before they left on there mission to kill her, why? cause maybe she became a missing ninja,*note some missing ninjas like zabuza never stopped wearing there headbands, that explains why rin never took it off
or she betryaed the leaf village by sharing intell on the leaf village, or from obito supposed death blaming the shinobi world.

heres further proof look at kakashi in the new manga chapter where he puts chidori into rin, he is crying and sheding tears that isnt the rain, its beccause he noes a mission comes above all else

@guys and ladies another thing this is another reason why obito probly not only attacked the leaf village but tried to kill minato and naruto when he was born, to get payback for rins death, beccause he figured out that minato orderd kakashi to kill rin, trust me it all makes sense why dont you think obito blames kakashi? like he said its beccause the world they live in *SHINOBI WORLD*
