It's obvious that this was a set up, done by Madara. That's why Madara said "It's to early to be thanking me yet." He said this, because he knew what was going to happen. Ask yourself, Why would Kakaishi kill Rin? He wouldn't.
It's most likely that, Rin or Kakashi is a Zetsu clone. Most likely Rin.

What you see in the above image are events that have already transpired!! Meaning they have already happened!
What Obito is seeing is not real, but a genjutsu by Madara who has seen these events happen some time ago, and he is now showing them to Obito!!
Furthermore.....this here....

That is how Madara knew Obito would come back! Once Obito realizes he was too late too save Rin, he will be mad at Madara and Zetsu for not letting him know sooner!
That was Madara's plan, when Obito gets back to the lair, Madara will give him the option to bring Rin back! That is how it will all begin!!

Im thinking long the lines Kakashi went to strike someone thinking its the enemy and hit rin instead due to bad line of sight at the time? we dont know what went on in that battle atm.
Tho as mentioned above obito did say he let rin die not killed so.. hmm
