Madara and Orochimaru. Although their ways of fulfilling the villain role differed, I think they both accomplished it rather nicely.

Madara, among the villains most important is the only one who did not become good and remained in line with its ideals until the end (and Orochimaru i hope).

Nagato and Obito have lost many points....
