Ok so for anime and manga, these three take the cake.
1. Kami Tenchi from Tenchi Muyo.

But it is hard to figure out much of Tenchi since he is the chosen one and is suppose to be this guy as well.

Basically the story is about him trying to figure out his powers to basically replace God who is the ruler of a very complicated multiverse.
2. Lord of Nightmares from Slayers.

What makes her interesting is she is in other manga as well. All works by Hajime Kanzaka to be precise. SO because of this, and is considered God in those manga, it makes her a ruler of a multiverse. Most anime and manga don't even have such a thing exist, unless specified like in Tenchi Muyo.
3. Eldergod Demonbane from Demonbane

This guy is the largest mecha in manga and anime history.
It was described if he got to close to the universe, it would blow up from his power.
Many people say Simon from TTGL is big, which this video below describes, but Eldergod Demonbane is even bigger then STTGL.

Now from comics.
1. The One Above All. Marvel Comics

Out of all the marvel stories and comics made in the Megaverse of Marvel, there is like two pictures of this guy. This being one of them. Most of the time he is involved, it is to fix everyone's screw ups and reset the universe back to how it was. He is the strongest character in fiction. He is God. He can do anything you can think of.
2. Man of Miracles. Image Comics

Basically can do everything TOAA can do, but is just in control of a smaller Multiverse. Since Marvel has the largest "world" described, TOAA is capable of doing more. Hence why he is number one.
3. The Presence DC Comics

Yes, hes an old fat man. Still able to do what the other two I listed, but he has been beaten on a couple of occasions, making it hard to decide if he is truly Omnipotent.
DC is very complicated but The Presence is considered the God of the DC universe.
Probably not a great list just putting down people who are essentially God in their own universe, but they are the strongest characters. Now if you want to put people who aren't "Gods" down, Id go with this guy.

No Joke. Toon force is OP. but he is an extremely strong character from other types of fiction. The Dr. Who universe is also a top contender of op characters, but you only wanted comics and manga.
Which then poses the thought of joke characters being way more powerful then most other characters, and should they even be counted. Like this person.

Basically these things are very complicated if you try to include EVERYTHING. I do know this. Most people don't research this stuff and just go by what their knowledge is. Most people only watch Naruto and DBZ, so they just assume Goku is the strongest, or the Wizz(Whis) master because of BOTG. If people actually broadened their scope, they would realize how insignificant Goku is in the grand scheme of things.
