As you could see Naruto and Sasuke's hands(Ones with the seals) are GONE!

It couldn't have been a result of the ChidorixRasengan clash because even in P1 that didn't happen.

So who cut off their arms? It seems they are probably to hurt to notice and they DID sleep all night

Senjutsu Enhanced Chidori x Kurama Chakra Enhanced Rasengan didn't even show any signifigant damage to their arms... I doubt this did... although it is plausible...

The seals returned back to the sage and yeah i have no idea why their arms got blow away since the rasengan & chidori clash back in part 1 is stronger.
