In my opinion, it was Pein/Pain. It showed who Naruto might get with (upcoming movie proves my point). and it was a little interesting that Naruto had to fight a sibling student, and the person (people if you want to count corpse's) who killed his God father and teacher.

Madara may have been the Big Bad of Naruto, but Obito was the heavy character (the villain with the most direct involvement in the plot). Kaguya was more of the bigger bad than anything.
