It's not like Madara was just attacked by the power of 8 gates Gai. Naruto couldn't even cut him in half and finish the job.

Actually that is exactly why he absorbed the tree. He even said he wasn't healing fast enough from his fight with Gai. Then the tree/Kaguya spoke telling him to absorb it/her which allowed him to instantly regenerate.
