For me it would be:

1. Sage Of Six Paths
2. Obito Uchiha (Ten-Tails Jinchuriki)
3. Madara Uchiha (stolen sage mode)
4. Hashirama Senju (sage mode)
5. Naruto (Biju Sage Mode)
6. Minato (Biju Mode)
7. ??Nagato
8. ??Sasuke Uchiha (Legged Susano'o Sage Mode)
9. Killer Bee
10. Tobirama Senju
11. Izuna Uchiha

There may have been some stronger shinobi in existence, but since I don't know about them, they can't be on my list.
And don't get angry if you don't see you favorite character, this is my list of who I think are the strongest, so make your own. Also #7 is a toss up between sasuke and Nagato, I don't know who's stronger

People are underestimating Orochimaru and Itach.

Orochimaru is probably the best villain ever. Knowledge is power too. he has survived for so long and is probably one of the most smartest charakters.
Itach: he seems to know something about everything. Knowledge is power and that is why these two are so badass, not to mention master of genjutsu
