I logged in to say this. First, Nagato was being held down by Kabuto who was listening in on Itachi's conversation. Second, Shinra Tensei obviously counters Amaterasu, as you've shown. He can see it coming, and he can use Shinra Tensei immediately as it makes contact.
That, or he can simply use Preta Path to absorb it. And he can absorb it, as even the Gyuki's corrosive chakra didn't harm him and he absorbed that just fine.

Nagato doesn't excute at the best time of absorbing ninjutsu it happens sometimes it happened with him with hanzo and even with madara when fightning the 5 kages, second Itachi was the one who rescued two jinchuriki ontop of nagato taking advantage of being edo tensei is arm were ripped you think that would have happened it he were alive lol CT wouldn't even be a factor at that point if so.
