Kyuubi Mode is stronger.

While in Kyuubi Mode Naruto used:
-Wakusei Rasengan
-Mini-Rasenshuriken
-Rasenrangan
-Rasenkyugan


While in Kyuubi Mode Naruto made a dozen clones and each one of those clones who only have a fraction of Naruto's full power took on Kage level shinobi

Like most people have stated, Kyuubi mode, since he has way more chakra to spam multiple rasengans and way more speed.
