I think that Naruto is prettly good in this aspects. That's because the abilities do not seem too overwhelmeing and for most part are well explained. You have chakra. Then you have the 6 basic chakra natures. So it's quite well organised
Water
Fire
Earth
Lighting
Wind
Ying-yang non elemental chakra
You have special kekkei genkai which can combine certain nature types to make ice release or wood release. Theres also shape manipulation to make jutsu such as chidori or rasengan. Then you have the really cool special abilities like summoning jutsu andspace time ninjutsu. Plus there is dojutsu like the sharingan which is really cool. There are all sorts differenet uniwue and yet interesting abilities in naruto. That's why I think that naruto has some of the coolest powers/abilities of all manga
