I think it depends on what you consider speed.
Is it natural movements without the aid of jutsu?
Is it teleporting long distances?
Is it moving from spot to spot instantaneously?
Is it use of body flicker techniques?
etc.
There are tons of ways that different shinobi have made use of techniques to increase their speed to near instantaneous movement. I think its very difficult to rank them from fastest to slowest.
Minato's technique is most likely the fastest, but its weakness is that it requires a set up. If you take that into account his speed is drastically reduced. Also he speed is limited to where his special kunai are.
Madara's technique has to advantage of being free to go anywhere, over any distance. But its far from instantaneous. It takes a few seconds for his body to disappear, and then a few seconds to reappear.
Body flicker is somewhat the shinobi equivalent of shunpo. From what we've heard it would seem Shisui Uchiha was one of the best at using this technique. He even earned a nickname for it.
Zetsu has his mayfly ability which is definitely very fast, but again, not instantaneous. And he has to wait for his body to fully merge with the surroundings before he can move freely.
Raikage in his thunder assault armor was able to move faster than Amaterasu could form. But we don't know the range of his movements. He only moved a short distance in that battle so its possible that the range he can move is very limited.
Guy/Lee with the gates are two more strong contenders. Even without releasing all of them Lee was able to move faster than Gaara's sand could respond. With 6 of them released Guy's fists moved fast enough to be set on fire. The downfall of this technique is the strain it puts on the body and it can only be used for a very limited amount of time.
Naruto in Sage mode is also very fast. But I don't think his speed in this mode is at the same level as some of those mentioned in the list above.

MADARA UCHIHA, the unkown mizukage!!!!if u remember when tobi was in front of kakashi,shino,sakura,naruto,hinata,kiba and zetsu appeared and told him that sasuke won the match with itachi and killed him they used a jutsu so that they can ''escape''....madara arrived to the place that they mached 1st and zetsu 2nd....madara said''i thought that you zetsu was faster than this'' and zetsu says ''u are too fast'' or sth like this....tobi is a good boy!!!MADARA IS A GOOD RUNNER!!!!xdxdxdxdxdxd
