Where else would it come from? The KKG Shikotsumyaku originates from Kaguya and we know Kaguya only sired two children. It's confirmed that the Uchiha, Senju and Uzumaki all come from Hagormo. The Hyuga and Kaguya KKG have to come from Hamura. Thinking about it, the Hamrua/Hyuga connection wasn't even mentioned in the manga. It was mentioned in the movie The Last. Obvious after-thought/post series retroactive addition by Kishi at work.

The progenator is Kaguya herself and for all you know the Kaguya clan may be a product of both. I just dont think it wise to make big assumptions like that based on virtually nothing.

Well considering the Sage's bloodline only has two divergent paths, Senju/Uzumaki (Ashura) and Uchiha (Indra); by process of elimination you can determine Kin and Gin's ancestry. They have no dojutsu, so they're not Uchiha. Neither has red hair, so they are not Uzumaki. So we know Gin and Kin are descended from the Sage, own 5 of the Sage weapons (weapons we know were passed to the Sage's two sons), have strong bodies (strong enough to survive being eaten alive by Kurama) and have power chakra that allowed them to become psuedo-jins with Kurama's chakra. With all that, I'd say Gin and Kin are Senju/descended from Ashura. Remember, they might have been from the Cloud Village, but they launched a coup to kill both Tobirama and the Second Raikage and nearly suceeded. They obviously hold no loyalties.

An assumption based on logic and sound theory. No one from Hagoromo's blood line (Uchiha, Senju and Uzumaki) carries the traits of Kaguya Clan or the Shikotsumyaku KKG. It would make sense that, like Hagoromo, Hamura's descendants were divided by strong eyes and strong bodies. The Hyuga and Uchiha representing strong eyes, and the Senju/Uzumaki and Kaguya representing strong bodies. Plus, there is no other way the Shikotsumyaku and people who resemble Kaguya Otsutsuki (such as Kimimaro) could have been introduced to Earth.

It's really Kishi's fault for not exploring the backstory of Hamura and his descendants during the manga. He did a rush job tying the Uzumaki and Senju clans together, but we know little about them. The Uchiha got all the attention.
