Itachi was anbu himself, so he knows the code to pass through the barrier. I think it's what Pain said before attacking Konoha. Obito simply possess a teleportation jutsu that even helps him to slip through everything, so i don't think it's possible to detect him

Obito was assumed dead, and if his chakra was somehow felt inside the territory they would just think it was an ally, cause whoever patrols for it might not even know obito very well..

Another thing is that he simply could go to his other dimension and appear wherever he wanted xd
