3rd hokage is still alive, I had the same thought that he might be gone for good but he was hit by the same version of obito that hit the 1st's wood clone and the 2nd and tobirama regened.

He just isn't involved atm like the other 99% of characters there.

No it isn't if you look closely at the scan when he took down the clone of Hashirama, and Tobirama, the Bijuu Balls weren't even in contact with them. They were the opposite direction actually. Totally different.

And nearly right after it explains that his jutsu kills Edo permanently, it showed a flashback of Hiruzen getting blasted.

What makes you think he used Shinra Tensei instead of hitting them with the black orbs, which are clearly in the shape that he uses when attacking, with his hands stretched out exactly where he just run through the Hokage's bodys. He is standing like that because it is the aftermath of physically striking them with the black chakra. Theirs even "movement lines" on his hands showing he was running. It was only after Obito learned to control the power and became his current self that he could use them to destroy all ninjutsu.
