There are ordinary animals and then there are talking animals and magic sage animals. Did such creatures exist before the Shinjuu? I don't think so. My theory is that Hagaromo created them with creation of all things similar to how he created the talking monsters known as the Bijuu. This could also explain why some, such as the elder toad sage, shared Hagaromo's ability of foresight.

I think they existed along side humans. It's just later that they were domesticated for summoning in battle

Maybe. Why go out of your way to just make a talking version of something that already existed though?

Makes sense because regular creatures can't utilize chakra. Same for some humans.

This was never stated, we don't know why they exist. They are magical creatures with access to jutsu and chakra unlike the other animals, clearly they are different. The story implies that before the Shinju things were pretty much non-magical

maybe they're referring to mount myoboku, I don't think that's a different dimension just a magical place like mountain's graveyard. I believe Hagaromo created these areas with the dna sword and used creation of all things to create magical animals in the image of pre-existing ones.

This I think is the best explanation. Passing Chakra to them must have done something, like it did with the humans.

For the Toad and Snake clans it is hinted that they might be descendants of Humans who failed Sage training.

Well Hagoromo relied heavily on the prophecy that Grand elder Toad prophesized. Why do that if he can see into the future as well? How could he give a creature something he had no ability to do?
