Well we can assume he was kept alive because he is being used as a power source for the white zetsu. Obito has been busy with Naruto so i don't even know how he can be being held captive right now. I have no idea if he will end up being back or not, Kishimoto doesn't seem concerned with showing us what happened to Yamato right now though.

Lol yamato is the first major death of the war and every1 forgot about him and demanded that more important ppl die. XD

We never had any mourning or anything in hte manga for Yamato. This gives me the suspicion that he is actually still alive, because i think Kishi might have at least done something if Yamato was dead, I think he might come back after the war. Maybe.

Who knows, maybe he'll even end up playing a big part later on in the story. He is after all the only actual living wood user. Madara is technically still dead and zetsu is a plant and not a human.

Personally I think yamato is just a stand in for Kakashi and for all I care he can rot where he is. However it would be cool if he went insane from his tortures and became a villain.
