This is what I think. The stick he threw that countered the lightning Madara used came back and since he was not using the orb as the stick it came back to its original shape because he was preparing the rasengan.

They originally carry 9 the whole time. That is why Naruto has 7 and the two rods. But, since Minato teleported some they can't return to Madara because of the distance put between him and the orbs.

Here Minato states that Madara cannot control them when they are further than 70 meters.

Here Minato takes 5 of the orbs. So, now he can't get them back.

In the next two Kakashi Kamuis part of the shield that was made of the black orbs and I think it was equivalent to one orb

After that we only see Madara with the staff but no orbs and up to chapter 672 is when he does not have the staff but the black orb and tries to attack Gai with it. But gets it back and that is the only one left he has now.

This why I think he has not gotten them back but for the other two missing I don't know what happen to them unless when Gai punched Madara they were destroyed.
