I assumed Madara meant Naruto, Bee and Guy since Obito is fighting Kakashi and wouldn't want any interference.

maybe he was speaking to the kyuubi and the hachibi, meaning naruto and bee being a hindrance as they are the jinchuuriki the tailed beast are imprisoned within?

^This would be my second guess, as it seems logical as well.

the better translation makes much more likely that he is talking to the hachibi

madara jumps down (in front of a binded hachibi). the hachibi says he cant move. naruto notices the hachbi is struggling, and madara points out that they [the wood technique] is a nuisance for you [the hacihbi] too

it makes sense since he initially brought out the wood tech to deal with the kyuubi, but it seems like wood tech affects all tailed beasts
