Yes, the sharingan does track movement and even predicts it to a certain degree.

However, your post implied that it could differentiate between a clone and the actual user. Which is incorrect.

He could have kept up with it using his sharingan, but I don't necessarily think it's stupid that he lost track of it. Things happen in fights. Sharingan users have lost to clones before... probably the best way to beat them actually.
