I would make shisui brainwash hiruzen into imprisoning danzo other elders and dismantling root as whole.
Then into creating some propaganda into making itachi new hokage, also giving fugaku elder position.
Shisui would obviously be itachis right hand and so on.

I have thought about that before, I only came too 2 answers, 1 find a way around it or 2 kill the clan then kidnap Sasuke and raise him to be strong and live as a family, protecting him, and repopulate the Uchiha Eventually.
