What would you do if there was a sword art online type game, but with Naruto?

Of course you could log out unlike sword art online. You could pick what village you started and what your character looked like, but things like genjutsu, taijutsu, ninjutsu, dojutsu, nature style, etc. would be determined by the game by say the ninja academy. Then you could play it like the actual Naruto universe. Like train to become a Chunin, Jonin, ANBU, etc. or leave and become a missing nin.

Well let's say for all intents and purposes no canon characters (with the exceptions of the Kages) would be present, all new ones would be implemented. And let's be honest the kages are pretty tough, even Hiruzen so anyone would have to be very very well trained to take one out

Again it wouldn't be like you join a village and you learn their respective chakra nature. It would be decided through the Ninja Academy

A game should always be balanced so no clan would be op.
