But if your talking in regards of now in this flashback while Kakashi was ko i think he wont bring himself to kill Kakashi.. rim had something important that the hidden rain wanted Kakashi had to kill her to keep that info safe .. which leads to obito going bake to madara and also taking over the the 4th from the hidden rain..

i think that obito will take rin body with him.. and maybe it will be use by madara for some reasons as the mist ninja wanted to... obito maybe wanted to kill kakashi because killing rin but he maybe said to himself that kakashi will pay more ( with the meaning that obito will avenge rin by killing all konoha)

On a serious note. Obito decides to let Kakashi live. Letting Kakashi live, would make Kakashi suffer more.
Killing him would put him out of his misery. We know Kakashi is still alive so this is probably how it went.

Speeding up to the madara obito vs naruto and co fight.

obito wont turn good i think, but he will work together with naruto and co. Obito doesnt want to work under madara anymore, he wants to get rid of madara as well.
The 2 eyes, kakashi and obito, will unleash their true power.

i see your point but if hes hit with 'those that abandon their comrades are wrost than trash" line a turns good even for a moment. yes it will be to late for him thats why i think he will die protecting someone or as a hero .. jus a thought
