He doesn't have the energy to transfer the entire beast that resides in his body so trying to do so will take its toll on him. I think one translation says something about 10 lbs added on or something... implying that Obito would have a heavier toll going in and out of Kamui. It's possible that taking such a heavy toll could allow the Juubi a chance to try and take over Obito again.

But how though? Isn't the beast locked away in his mind sorta like how kurama is inside naruto? I don't understand how that would take more chakra away from him.

I made a thread on this yesterday. I think Kishi did this so that Kakashi can play an important role in defeating his former teammate. Basically it's what some would call "a troll move" on Obito

Kakashi has kamui so if he rejoins the fight and helps Naruto Tobirama minato and sasuke he can use kamui, along with their distraction, against Obito. Most likely using Kamui on Obito will force him and the juubi to separate which is why Obito said he can't do it.

Kakashi should be back soon since Naruto amped up everyone's kurama cloak again

But Kakashi teleported Naruto without feeling it, compared to when he teleported Hachibi. why?

I don't agree with this.
Jinchuurikis doesn't get heavier just because they have a bijuu inside of them.
Minato found it difficult to teleport Kyuubi but teleporting a jinchuuriki won't be difficult.

Kakashi easily warped Naruto into Kamui, whereas he felt the stress when he warped Hachibi.
