Its like the force. Gravity not only affects chakra but chakra has bigger force than human body in manga logic, or even in real life if chakra ever existed, it may has the physics theory to support it vs gravity.
If we look different way, Kaguya used chakra to make gravity (she ofc has to channel chakra to maintain gravity), and it should affects chakra more than anything else

She clearly said "Let me adjust it" after her first attempt to hit them failed with there being too much gravity meaning she lifted some the gravity and still keeping some on Sasuke and Naruto letting Kakashi and Obito get up and get in front of them. You can imagine that chakra is being replaced with magnet, so those who has little chakra should able to run faster than those who has more.
When you refering some one closes to god, yea creating a new eye should be no problem at all. Why do you whine went thing like this happened in the very begining, like orochimaru transfer soul jutsu...
