Well after Obito died he came back to give kakashi double MS with rikoudo powers which activated PS

And as for the sakura thing, from my viewpoint kaguya got scared of everyone's powers. She got shook when Sasuke destroyed her Ice dimenison (I believe he destroyed it with Amaterasu)

kakashi kamui raikiri thingy and Naruto power.

She folded under pressure like a teenage boy with a playboy magazine.
