Negato was born or living in the Ame with his parents one of which were uzumaki and then once he was orphaned because of the leaf ninja he met up with konan, and yahiko and that dog that died. Yahihiko wanted to rule or take over the world blah blah blah or something or other and then they went into the battle field and saw the sanin fight hanzo, they got their title and hanzo let them live. Jirya trained them to survive yahiko died and negato and akatuski were betrayed by hanzo. Hanzo was hunted down killed and Negato took over.

All in all Negato was trying to bring peace to the ninja world his own way and tried to protect and control the hidden rain. And the leaf village did have strong ties to the uzumaki and the eddy village. But after it was destroyed the surviors were scattered around the ninja world as far as we know.
