The eye wasn't originally Nagato's. It was probably the rinnegan that Madara awakened before his death. Recall that Tobi was pretending to be Madara, and he claimed to have given the rinnegan to Nagato. That means that Madara either gave it to Nagato or to Tobi who gave it to Nagato. This means that Tobi has Madara's eye, Obito's eye (and Obito's body, so it's redundant to say he has Obito's eye, seeing as he is as of now Obito.)

SO he actually has:

1. Madara's eye.
2. Obito's body.
3. Zetsu's cells. (Zetsu was his own creation, by the way.)
4. Senju DNA. (He required this to use the izanagi.)

I thought it would be obvious by now that it's Obito from the last chapter. It's clearly Obito's body...
