Ever since he joined the wanderlich it made me wonder. What is he thinking?
I think there are several possibilities
Does he actually agrees with Juna bach's ideals?
Or Is he being forced to help the wanderleich by Juna Bach?
Or mabe he has his own agenda like revange? Maybe he wants to get close to Juna Bach to gain power and then kill him himself and then become the ruler of the wanderleich?
Or Is he actually an undercover spy for soul society that is meant to infliltrate wanderlich?
Or maybe he is just one confused quincy?

Or maybe it's something else? What do you guys think?

1. He's spying on them (deal with Urahara)
2. Want revange for mother.
3. Is with them.

I would personally like to see him staying with Wandenrech in the end. And his final fight in the series, and not like Sasuke who become good and helped in battle.

It was already stated that both Quincies and Shinigamis are in the same time bad and good. Good guys don't exist here. Uryu by the end of series even if he stay on Quincy side, still can be forgiven for that reason.

He's a spy. I just can't see him being a Nazi like the rest.

It's simply not like him to just pack up and betray his friends. Especially after all they've been through there's no way.. I'm thinking he's a spy and will reveal his plans soon enough.

Given how Ishida reacted when hachwalth informed him that he had been branded with a part of Juha Bach's soul after he had exchanged cups with him , I would assume his original intention was to spy and/or get revenge for the death of his mother. Now that ishida is stuck between a rock and a hard place I doubt his intentions have changed, he simply has to better at playing the part.

Eventually Ishida will reveal the extent of his plans and they may bare fruit but should he fail there is little doubt that he will be at least on the brink of death towards the end of this arc.

In bleach it doesn't seem like good guys turn bad. I don't think he is pulling a sasuke and I am sure he has a good reason for what he is doing. He will probably help at just the right time and I kinda have a feeling he will fight Haschwalt or at least delay Yhwach for enough time for ichigo to show up.

There is no good and bad in this war. Both sides fights just in case.

But there is a stance against Ichigo which we can consider to be bad. Because Ichigo is who we care about.

Pretty sure he will (have to) stay with Juha. Go re-read 565, we already went through this "Taking revenge for his mother" part and Ishida probably made up his mind back then for something else.
