It was sad and honestly pointless to kill off Neji, sure someone needed to die but Neji had way too much potential he was going to surpass even Hiashi himself and i think if he would of trained in Non Hyuga techniques he could become Kage level pretty easily

What He Could Learn:

Nature Transformation: Personally i think either Water Release or Wind Release are fitting for the Hyuga, especially Wind

Very true. Neji had way too much potential and could have rightly been among the top 15 strongest shinobi's in the show.

Think of someone who was more useless, but still important to naruto.
Killing Tsunade would have been too bad for the village, at least at that point and time.
Killing Hinata would have been way way too serious, and the effect on naruto could have made him just quit at that point in the war.
Same for sakura.
The rest of the K11 jst are not important enough to naruto. Neji, Sakura, Sasuke and Hinata were the only people left outside of tsunade and kakashi that naruto really cares for. Sasuke wasnt there, its too ealry to kill off kakashi or sakura, hinata is to integral to narutos sanity, and tsunade is too important to the village to be killed off and she wasnt even there.

I don't think a nature affinity would fit but these would be plausable:

-senbonjutsu and other typw of weaponary to assasinate, he has the perfect tool (byakugan) to see vitals.
-coating weaponary with chakra
-some medical jutsu, he had good chakra control and intellect not to mention ability to see anything in a human if Ino learned some so can Neji.
-air wall palm
-more speed/high jumping feats, he can make shunshin quite good due to chakra control.
-surrounding himself with chakra like he did against Kidomaru, but halting the opponent's movements and blocking the vision of opponent with dense chakra, but this won't effect Neji as he can see through it and use his own chakra to move freely.
