Sasuke can't use Indras arrow anymore because he needs the bijus for that (at least thats what i think)

Naruto can get more power because in the fight against sasuke he stated that naruto barely had any chakra left.

So according to what the sage toad said the bigger the chakra the more senjutsu you could obtain and balance it.

That was filler. Sure he's mentally prepared to engage in battle but he's not going to fight on the level the animators would make him. But yeah you're right, they are equal so I guess it doesn't matter if Naruto uses more chakra.
