He'd probably just give the rinnegan to Nagato and leave both Zetsu's to fulfill Obito's role of manipulating Nagato. Then, the battle between Naruto and Pain wouldn't exist, and it would just skip to the war arc with Nagato and Kabuto teaming up to use Edo Tensei and Nagato reviving Madara to become the Juubi jin and etc.

Madara would take Nagato's eyes and tell him he was just a pawn the whole time, then Nagato would probably (with the help of Konan) aid Sasuke and Naruto to take down Madara.
