Rin may be dead but the death he saw take place may have been that of a deceased Zetsu clone.

I think there is something fishy with "We are taking care of you" and the panel with Rin "I am taking care of you". I have the feeling that Zetsu 'transformed' in Rin and Kakashi so that they could manipulate Obito. It's too fishy the way they asked info about Rin and Kakashi and then BAM! They come and tell him about how they both are battling some Mist shinobis. Everything is too convinient.
It would be nice to see she's not dead in the end but I don't think this is going to happen.
